You could try siphoning the water out with a air line tube. The damage to the wood looks like it was caused by high humidity, so I think you need to make some sort of lid for the filter. Someone has got to understand these things. The principal is the same as any other filter, you move the water though filter media. Usually starting with course and getting finer. Have you verified that the pump works? I think the pump puts the water back in the tank and gravity replaces the water in the by taking more from the overflow. Do you have pipes, valves, hoses or anything that looks like it moves the water to and from the tank?

There were several tubes that came with it, but they weren't hooked up so I didn't get a chance to see how they worked.
I had my in-laws helping me so I was in and out of the sellers house. I probably should have asked some more questions. I haven't verified the pump works...again something I should do. Depending on what answers I get from the other board I'm thinking we might end up with a canister filter. The box doesn't look like it will be easily removed but I could always stick the canister input/output in there.

In terms of the wood, even on the corner of the tank: I would recommend cleaning this all up really well, and then seeing what you have. I would be concerned that there is a lot of rot going on. You could sand it down and use a good wood putty/ filler on that corner so it still maintains an even look. I would want to make sure you move to prevent future rot regardless of how you choose to go about that.
